It depends on your cooling needs. As long as your temps are fine, you can leave the setting at whatever works for you.

Leave it in the cpu_fan header if you're using the stock cooler. It's a pwm fan and the fan controller for DC control.

What did you calibrate the app with? If it's without calibration, the reading doesn't really mean anything.

Whether something is too loud or not is up to you. Besides dBA readings, there are things like tonality that determine whether the sound is pleasant or not.
