Do you have an molex fan adapters? What I would do in your case is flip the pins for a 5v signal for the fans. http://www.silentpcreview.com/article6-page1.html

Is that a fan adapter? I can't tell since it just looks like a black box at the end.

What do I do buy one or get a fan controler or new fans

Molex fan adapters are pretty cheap. https://www.amazon.com/4-Pin-Molex-Chasis-Connector-Cables/dp/B00ZTYZIFO/ref=sr_1_40?ie=UTF8&qid=1471208378&sr=8-40&keywords=molex+fan

If you want to go with a fan controller, this works: http://pcpartpicker.com/product/xDphP6/kingwin-fan-controller-fpx001

It depends on your cooling needs. As long as your temps are fine, you can leave the setting at whatever works for you.

I understood your question.

Why assume one would work better? They both do the same thing.

That's not how it works. You have to set the fan speeds.

how to decide if should leave the cpu fan alone or plug it in the fan controller too

Leave it in the cpu_fan header if you're using the stock cooler. It's a pwm fan and the fan controller for DC control.

Depends on what you mean by 'right next' and what you're getting the reading from.

Also, please proofread before posting--it's a little painful to read.

What did you calibrate the app with? If it's without calibration, the reading doesn't really mean anything.

Whether something is too loud or not is up to you. Besides dBA readings, there are things like tonality that determine whether the sound is pleasant or not.
