Do pumps, radiators, etc. come with plugs already? Or am I wrong?

Title says it all, basically if there's an open port I need to close it so no water comes out. Do I need to buy them separately?

they have closed ports.

So, wait. Water doesn't come out of them if tubes aren't connected to them?

This is just a little confusing.  Are you talking about a All in One cooler or a custom water loop that you build yourself?

They will come with enough plugs to close off all but two holes (the two needed for your in and out tubing fittings.

For example: The AlphaCool NexXxos 60mm thick rads have 7 port holes. The radiator comes with 5 plugs so that if you choose to only use 2 fittings you can still plug those other 5 ports.
