Bioshock - all of them are great in my opinion, but the first is probably the best when it comes to the story.

I really loved Knights of the Old Republic, still haven't played the second one, but I heard it's better than the first so I have to make time soon for it.

Nah, IMO the first one Is superior to the sequel story wise. You should also read the Revan book.

Best story in Skyrim? You got to be joking. The world is amazing but the story is just meh, nothing spectacular. Just a decent story and that's it. 

 

My personal favourites would be Chrono Trigger and To the moon.
