That's a software limitation unless they have independent control between the motherboard and the headers that wouldn't be a way to separate it.

I have 2 LED strips plugged into my motherboard (an MSI motherboard). When I set an effect on the motherboard the rgb strips are also going to use this, while
there is an seperate option for the JRGB header, can anybody help me fix this?

What motherboard model do you have and what problem are you having?
