usually you have ssds and hdds connecting via sata. there are other types of devices as well. but generally, people don't use more than 2-3 of the sata ports, unless you're building a server with 6 drives in it.

this means that when you plug your m.2ssd, it disables one sata port. you are fine

you have 2 m.2 slots and 6 sata slots.
if you populate both m.2 slots, 1 of the sata slots gets disabled, leaving you with 5. so this is only relevant if you were planning on havin 6 sata devices.
