It sounds like the read/write head is just jumping back and forth in the drive. That's not normal... You might want to have a professional take a look at that drive or replace it. If it still works take a backup immediately.

throw in new battery, it is not expensive and you have 1 year of day to day usage with decent battery time, I have s8 for a year now, I am really a power user and it degrated to at this point, that I consider it worth upgrading

It is very difficult to replace the battery in an S6 because it is sealed shut with glass.

If there's a heat shield in there, you're in for a difficult time in desoldering the thing, and you still won't have solved the root cause of the heat.
The Snapdragon 801 is a pretty hot chip in a plastic casing, so under even moderate load, those temps are unsurprising. Given you've already done a reset, I suspect the issue may be the ROM or something else installed in the background (Facebook is quite infamous here). Web browsing will heat it up, though if this is literally idle temps, something is loading the cpu more than it is supposed to.

CCleaner does it, it's under their Tools section on the left menu bar and then Duplicate Finder is like the third option from the bottom.

As said before, CCleaner does that job fairly well.
You can delete all the duplicates you find leaving only the original file. Pictures and music are not too much of a problem, but beware of .dll and other operating files. Sometimes different programs use the same name for such files which are needed by the opereating program. Usually, the program knows where to search (in its own folder), so it is possible that deleting such files might make the file unlocateable.

but yes, simpliest solution is to simply copy and paste the files to another disk.

Not exactly. I booted from the igpu only a few times and there it worked fine. With the gpu it failed to boot correctly in ~30% of startups

short: it's safe as long as you don't plug 10 fans into it.
long: your PSU won't burst into flames because of it, plus, a $2 "china" splitter and a $80 NZXT one is the same, it's literally a cable, of course brands will tell you crap like their cable is made with special copper from japan or top quality insulations from the CERN.

Hello, I've swapped the top fan around so it's a exhaust now and I've plugged the back fan in and that's also a exhaust, temps have dropped to 40°c on idle and 60°c when gaming, this is what it should be at, problem solved, thanks for all the help!
