I'm considering a Corsair Force LE or Samsung 850 EVO or an Intel 540s (expensive but I love Intel's warranty, they replaced my 320 Series SSD when it died after 4 years. Amzing) or a Team L3 EVO (cheaper that doesn't perform that bad). Not sure if my local store sells Crucial, Toshiba, OCZ, Patriot or other brands.

So a few months back my PC had stopped working and the motherboard had died, especially the memory controller and the memory slots.
It was a GIGABYTE X58A-UD3R, and even for today's standards, it is still powerful.
Used X58 boards are overpriced so I moved on to Skylake,

The build was going so well, but then... BIOS couldn't find the SSD, or Boot Drive.
Because of this, I RMA'd my SSD and currently, it is being serviced in Malaysia.
Should I wait for my SSD, buy a new one, or RAID my HDDs for boot drive?

A quad-core Athlon is a bit newer, and probably better ipc. Also, the mobos for FM2+ are cheaper than AM3+.

What about the Cryorig H7? I heard it performs better than the 212 EVO and is 145mm tall, with no RAM clearance issues. As for closed loop liquid coolers, anything with a single 120mm rad would fit on the back.

It should - has support for 2 x 140 in the top. Now, clearance with your fans installed, that is another question. That rad and fans would need to be installed in the case. Unless you drill out the rivets and remove the handles, you cannot mount the rad or fans outside on the top.

My 970 (OC'd to 1491/7400) couldn't even max out (with maxed AA and literally everything maxed out) GTA5 and FC4 in 1440*900. 390X will be nice and certainly faster than my 970. Besides, with the less resolution, it will last longer.

Cases with higher quality usually have thicker steel so they resist vibrations. maybe get a fan controller or something, and manage the cables for better airflow.

I run a i7 960 & regularly was getting those temps - but in a HTPC case with stock fan - no OC. Changed the case with a average after market CPU fan, and they've dropped - somewhat.
These chips & x58 combos run notoriously hot, and is made worse by the shocking northbridge temps.
Can I ask your northbridge temps? And how's the airflow in the case itself? Grasping at straws, but it could be an overall heat generated thing.

Re-mount re-apply thermal paste make sure that cooling unit is tied down on the CPU slightly.
I think this is most likely normall anyway you could try & remove the IHS but i'm not sure your CPU has even bad IHS this was mostly common in Haswell & stuff:

First off, thanks! I've ordered some EK Vardars, the F3-120mm. I've been using Corsairs for their looks and price, but these won't be out in the open like my previous builds so I'm looking for performance. I'm planning for a pair of GPU's under water, but that's all going to depend on budgeting. I might have to figure the second card as an upgrade path.
edit: Nice! I just saw your rig specs Andrew and I just got finished building a case for my i7-920 with the GA-X58-UD3R.
