    I second the vote for another R9 280. This would offer you better performance without having to remove your old card and should support DX12. If you want the larger VRAM then the GTX 970 would be a great choice and they will almost certainly support DX12. A 780ti would probably outperform the 970, but I'm not sure if the performance would justify the price difference (also it is unknown if Kepler will support DX12).
    Buying second hand hardware can be a risk if you don't know the person you are buying from (especially on the graphics card side where some cards have been used for cryptocurrency mining), so I would buy a new card or buy from a good friend (who I know hasn't abused it).

    For CPU:
    HWMonitor (has sensors for a whole bunch of stuff)
    HWiNFO 32/64 (has even more sensors and provides tons of information, may be somewhat overwhelming)
    CoreTemp (doesn't work on a lot of newer CPUs, and I've never seen it work on AMD)
    RealTemp (better than CoreTemp, but still some issues)
    OCCT (handy because you may already be using it for stress testing)
     
    For GPU:
    MSI Afterburner (does work with all GPUs, may already be using it for OC)
    GPU-Z (simple to use, few issues with GPUs)
    HWMonitor (again, generally good for monitoring stuff)
    HWiNFO 32/64 (same as above)
     
    My personal favorites are HWiNFO and MSI Afterburner because they have been fairly accurate across a variety of systems and configurations.

    SATA1 theoretically allows 150 MB/s, so I would say many - but not all - HDDs do saturate that. But SATA3 is really only a thing because of SSDs. And it's still bottlenecking the heck out of SSDs.

    I agree, the only device that may be limited here is the SSD. The HDDs and Blu-Ray drive won't reach the actual speeds of the 3Gb/s ports, but the SSD may do.
    Plug the SSD into the mSATA slot (since thats both the best choice and the obvious choice) then plug in the other drives where they fit best

    You will need to use older Haswell CPU. Go to local PC hardware store / repair shop if you don't have one.

    Since you need more internal USB 2.0 connector, i would suggest an internal hub.
    Something like the NZXT IU01.

    It appears that Windows has installed the 100MB "System Reserved" partition onto the HDD instead of the SSD.
    Because of this it had to format the 3TB HDD as MBR, which only supports partitions up to 2TB.
    You may be able to fix this without reinstalling Windows, but it will probably be difficult. A fresh install is definitely the best option here, just make sure that you only have the SSD connected when installing Windows so that both Windows partitions are installed there.

    This feels to me like a malformed question. As is the case with many comaprisons like this you can't really say which one is generally "better". Right now I would say that for enthusiasts Intel are really ahead with their stronger IPC and higher real core count (at least on their very expensive CPUs). AMD really aren't offering anything in the expensive enthusiast space (unless you want to go Opteron, which most people wouldn't even consider) and are mostly selling new APUs in the lower end of the market. AMDs APUs are pretty impressive from the time I've spent with them and with talks of new Zen based CPUs I hope for AMD to make a return to the days of the highly competitive Athlon x64.
     
    Without sufficient context I wouldn't like to say which is "better", but since you probably mean for gaming I would suggest Intels IPC beats AMDs enough to warrant extra cost (or a cheaper CPU if you want to go that way).

    If the only slot is that PCIe slot and you don't plan to use it for anything else (considering you are using the APU) you can install an x1 card into it. PCIe slots can accomidate any cards that will physically fit and the card will run at the maximum common speed of the card and the slot.     Similarly PCIe 3.0, 2.0 and 1.0 are all backwards and forwards compatible, with the cards again running at the highest common speed.

    4460 won't bottleneck anything. 970 is a good combo.
