Fan headers

I was planning to get the NZXT X61 liquid cooler and MSI Z97 SLI Krait

The 2 included fans on the cooler would be plugged into my 2 Cpu fan headers? Because my MOBO has only 3 fan headers and 2 cpu fan headers.

Yes, the cpu fan headers are for either a normal aircooled cooler fan /aftermarket single fan water cooler (or some other), or 2 headers for dual fan coolers (air, water, or ...? :D )

The pump is powered via 3 pin and should be connected to the CPU header, the fans have a separate cable that comes off the AIO unit itself to hook them up and are powered separately via 12V.

If I only have a single fan CPU air cooler, I'll use the 2nd cpu fan header for the fan that sits behind the cpu (on cases that have them) - helps move more air out of the case then the CPU's working harder... and is quieter when the CPU is idle.

So i would need a fan splitter? 2 stock case fans+2 radiator fans, and 1 slot for the pump?

Nope you'll be good as is, if you want to control the fan speeds though you need to also plug in the USB header from the AIO and install the CAM software for all that.
