how long would it take?

From starting with the having the essential parts   To the final bootup with the glitches ironed out( Closed Case, everything installed) , How long would completing a CPU and GPU water cooled setup take. Also is the pc out of commission the entire time?

Yes, the pc is out of commission the entire time. If you're asking that question you might just go with an aio water cooler.

It depends on several things. The complexity of the loop for example. Also, if you bleed the system, and how long you leak test for.

If you do it properly, your system should be out of operation for around two days.

probably take a couple of hours at least when done properly

Should take much longer if it's done properly.

Soft tubing will be several hours quicker than hard tubing unless you are experienced with the heat gun (I'm not and have lots of useless petg now :( ). The big time sink will be leak testing as it's generally advised to run the loop (with the pc itself powered off) for 24 hours to make sure there are no leaks. Obviously the whole time you do this you won't be able to use the PC.

I have an old Q6600 shuttle as a backup (and tbh a few laptops and an HTPC if I get super desperate) that I will be using for the ~ 2 days my main rig will be offline once I get the GPUs and can start the project properly.

It took me about an hour to do a basic external loop on my server cpu.  Maybe 2 hours since I had to remove the mobo to install the backplate and crap.  http://forums.evga.com/Home-made-external-AIO-watercooling-m2346934.aspx#2346934

My desktop is easily 8+ hours to install everything because it's a high complexity loop.  It's in my avatar...7 waterblocks total that had to be plumbed.

Personally I don't leak test longer than it takes to bleed the loop, because I do stuff right the first time.
