Speedfan is great and all but...

DewgSauce

for whatever reason it only works with 2 out of my 4 fans,

Why is this?

When i go in the bios i can alter all of them but not in speedfan, why is this. how do i change it

2 are 3 pin and 2 are 4 pin, now that i think about it the two 4 pin fans are the ones which don't change...

To be fair i know they do work with speedfan because i used to have them working before i got 2 new fans

Perhaps your motherboard simply doesn't allow control over all channels.  On my MSI board both 4-pin headers can be controlled and the 3-pins don't.  It's that way in Speedfan as well as in the UEFI.

Another possibility is that the fans don't send an RPM pulse to the motherboard and it thinks that there are no fans installed.  In that case it'll just deliver full voltage.
