Windows Home Server 2008 R2 not booting

I have a HP ProLiant MicroServer running Windows Home Server 2008 R2 however when I start it up Windows attempts to repair the operating system. It fails and reboots the PC.
I have a bootable USB with Home Server 2008 R2 on it. I know I can use this to repair the Operating System however I don't know how to go about doing this.
Some additional information: The server contains 4 500GB drives, one is the boot drive and I believe the other ones are in a software raid.

How can I repair this operating system? If I can't how can I read the data on these drives?

Yeah that's what I thought it would be like however there is no repair option only "System image recovery" "Windows memory diagnostic" or "Command prompt" which is why i'm stuck

Do you know which disk the operating system is located on? You can boot to the command prompt tool and run this command:

 

chkdsk <disk> /f /r

 

Example: chkdsk c: /f /r

Yeah it should be the C drive, i'm running it now so I will post what happens

If it finds any bad sectors it should attempt the fix automatically. After the scan  boot the system normally and see if it loads the OS.

Nope no luck, it still boots into the boot recovery
