Is my motherboard holding me back?

PCI-E 2.0 is fine. If it really would have made a difference then it will be very small and or even negligible. Seriously. Don't worry about it.

So I'm a little worried my motherboard is holding me back from gaming. I have a Asus M5A99 FX R2.0 Pro mother board and a MSI GTX 780. The PCIe x16 slots are PCIe x16 2.0 and the GTX 780 uses PCIe x16 3.0. Am I being held back when gaming? I always felt my GPU could run faster than it is.

Although the motherboard matters very little when it comes to performance, in this case it is holding your GPU back. According to ASUS that motherboard has no PCIe 3.0 slots but the GTX 780, to work at its full potential requires a 3.0 PCIe slot.
